  Take a look at Scaletec. They claim it contains virtually no phosphates. I've added a double dose to three color plaster pools that we maintain to test the scale removing capabilities. So far it has had no effect on the scale, but it's only been about 7-10 days.

  Also it is a good idea to run the filter system 24-7 for a couple of days after adding stain remover.

  you are not actually losing the chlorine level. You are more than likely adding phosphates with the stain & scale chemical. Most have very high phosphate levels. The chlorine is probably being "tied up" by the phosphates. I have found that following up with a quality flocculant usually pulls these types of phosphates out of the water. Another option would be to find a no phosphate stain and scale or metal out type product instead.
  This concern is especially concerning with salt water systems since they should not be over 500ppb of phosphates.
